they are totally different versions, 4.1 will most likely break a lot of applications like phpbb and others.

check what you have installed now, if it's 4.0 i would recommend staying with 4.0

I am going to email them so they aware FreeBSD 5.x is stable since there is still no 5.x binaries, for those that use the same method as me and use FreeBSD ports there will be no mysql 4.0.23 until the ports tree is unfrozen. It is frozen because FreeBSD 4.11 is prerelease and it should be unfrozen around the 7th Jan.
