 Is it recommended to have the domains on the server ip? I have 2 IP addresses. One is that it is the server and the other Shared. Can I run all the domains on Shared?

In that configuration you can use either; it really doesn't matter. If I were you I'd use my server IP# for the users that don't need SSL. That way you can save your one extra IP# (don't leave it as shared once you remove all users from it) and use it later if one of your clients needs static IP# for SSL.

Thank you for answering! =)
Another question,
Have much to say how long the server is up? Do I have to reboot the server frequently? Or how often do I need it?

Reboot only if it crashes or for kernel updates. Linux servers can run for years without a reboot.
