Hidden Files

Hello I recently installed applications like cubecart and oscommerce onto my server but when I tried to delete the folders and files, some are left behind not being able to be deleted, it seems to be DirectAdmin creating the hidden files or something, any idea how can I prevent things like this from happening in future? This appears to be an issue where PHP is installed as an apache module, and the installations are owned by user apache.

How are you trying to delete these subdirectories and files?
